Primus knows Unicron is a bastard, so he knows he had to have a vicous, aggressive, and above all tenacious immune system to take care of him/hold him off for long enough.
And he got exactly what he wanted, a people who were unswervingly devoted to Cybertron who would never yield, and never be forgotten.
However, Primus also wants to keep around all the other life forms in the universe. So an equally stubborn type to do the protecting was needed, and he gave them the Matrix as the ultimate Anti-Unicron weapon to them so they can't just be killed out.
Kind of...Like ANTZ, actually, you remember the military trying to make a new nest with only warriors and no workers? To keep that from happening Primus keyed the ultimate weapon to the Autobots.
Ideally the two sides should work together, but the Decepticons are too busy going "You Suck!" and trying to kill Autobots, and the Autobots are too busy being Maximals when they aren't being put down by the Decepticons.
And So Primus lets everyone be eaten by the Demons after Beast Machines so he can start over
